Default New weatherstrip on glass tops

I am in the process of putting new weatherstrip on a set of factory glass tops. These tops have a black plastic film on the bottom perimeter of the glass. In removing the old weatherstrip and glue I have a few spots where the plastic came off. The spots are about the size of a pencil erasor. Has anyone else encountered this? My thinking is that once the new black glue and weatherstrip is covering the holes that is will not be visible from the outside. If any of you have run across this please share your remedy and experiences.

try a permanent ink black marker in those spots before gluing the weatherstrip down.

I think it will turn out just fine.
